Either will work, but I believe the traditional was is in front of the amp. Tom Morello puts it in FX loop, I believe. Before the amp will affect the distortion character by driving the pre-amp then backing off (more, then less distortion) having it in the FX loop will only affect the volume (same tone, just different volume)
Try them both, see which you like better. I was surprised to find the only effect I like in the loop is delay and sometimes Flanger. Phaser, chorus and Vibe I like in front of the amp.
