IIRC, he was using a custom Ibanez that just had one single coil size hb in the bridge and nothing else.

For some reason I think it was a JB Jr. I very well may be incorrect though.

In At the Drive in he had a JB in his Fender (believe it was a cyclone). The SG I think may have been custom but to be perfectly honest Omar runs through so many effects I doubt you'd be able to replicate his sound. He also uses Orange Amps I believe.

Saw these guys live the other day, he was using a custom made Ibanez with a JB jr in the bridge. That was rinning into his usual enormous effect chain, which went into 4 Orange OD140 twin channel heads. Very very loud. Great sounds though.
