Now I have a Custom in my HH strat and I dont like it very much. I`m looking for a warmer tone. I have read that Custom Custom would be killer but I`m quite afraid of its` not so good bottom because I use palm muted chords sometimes.

Everything what I have read about Custom 5 have almost all been bad. Nothing special about 59' havent been either.

Now I`m starting to accuse myself of changing the stock pickup. Why why I did it

My stratocaster:
Body: alder
Neck: maple
fingerboard: rosewood

I would say the CC with it's enhanced Mids would warm up your guitar which is bright due to the alder and maple. I hear it has good palm mutes and will sing due to the A2 magnet.

the c5 in an alder body strat might be too transparent for you, however the CC might be what your looking for. All you have to do is swap out the ceramic magnet of your custom for an A2 magnet.

My Strat's got the same specs and I'm loving the pickups that are in it, but I'm almost sure about getting a Custom Custom 'cuz MIDS ARE WHERE IT'S AT.

Palm-muting thump happens with pretty much every humbucker i've tried, and you can always turn the bass on your amp up a little bit.
