According to the site, only a few SD humbuckers (59, Seth, etc.) are available stock with a cover. How hard is it to get something like a CC or a JB with a cover? Has anyone done this?

I would call and ask away.
I think its just a cover charge. and then have your store of choice order them for you.
the only thing stopping a cover from sliding over them is just some extra tape.. pull off a few layers and put the cover on... if it squeels, unsloder it and press it on tighter or clamp it and then solder it again.
