................when using a 'Lil '59, JB Jr., or Rail-type pickup????

I was told 250 for the little and juniors but 500 for the rails. Dont quote me though.

with duckbucker and vintage rails 250k is the norm, for lil 59, JB Jr, cool and or hot rails most people go with 500k...BUT I woudl think that you could do 250k with a CR and be ok...

I have used all of those with 250k pots. I think the design calls for direct replacement of a single coil pickup.

They are a direct replacement for single coils and most people tend not to change the pots.

That being said I prefer the jr/lil series pickups with 500k pots.

Is it a matter of wanting more of a single coil tone or wanting more of a humbucker?

Not really. I just find the lil59 and JB jr to sound a little too dark with 250k pots. I like a little more presence on top in my tone.

I like the 500K pot with the JB Jr and the Lil 59, both of mine are neck models, though.

I have used a JB jr and preferred the 250k and 300k pots, but that is personal preference for sure. I just like the richness when using 300ks with the JB.
