I'm going to get a strat with JB Jr/Lil 59/JB Jr for metal, so I'm going to change out the Fast Track 2/Hotrail/Hotrail that are in my guitar now. I'm really liking the possibilities of a Little '59/Cool Rails (bridge)/Little '59 in my strat. I'm going for classic rock, going to be playing lots of it along with Phish kind of stuff. I think this sounds like an awesome setup, what do you guys think?
The JBjr/lil59/JBjr will be killer.
The Cool Rails and lil59 sound fairly simular and I don't know that I'd use a bridge pickup in the middle slot. If you were going to go this route I'd suggest 3 lil59s or 3 Cool Rails and use position appropriate pickups.
I've installed 3 lil59s in a Strat before and it was a very cool sounding guitar but for metal I think I'd go with your first choice.

So would a Lil '59b/Cool Rails neck/Lil'59n work ok? Or is the Lil '59 not going to work because it's hotter, so I'd have to have L59/L59/CR? I just don't want to have 2 of the exact same pickup in my guitar, that's all.
Is it possible to use fullsize humbuuckers in your strat? If so, I'd suggest a Pearly Gates in the neck and a 59 in the bridge. If you need to stick to the single coil sizes, I'd go with a Li'l Screamin Demon in the bridge, Duckbucker in the mid, and Li'l 59 in the neck.

It's a swimming pool, so it's possible, but I don't want to order a new pickguard and I want to use small humbuckers because I want to still have a bit of strattiness. I want more PAF/lower output humbuckers though, and good cleans, which rules out the Lil Screamin Demon and the Duckbucker. I'm thinking maybe I'll keep the Fast Track 2 (because I love it) and put a Lil '59b in the middle and Lil '59n in the neck. Thanks for the help guys.
Yes Slash you can use any combination of Cool Rails and lil59s that you might like but they sound very simular tonally and if you had 2 Strats, one with CRs and one with lil59s you'd be hard pressed to tell the difference between the two.
Almost all stock Strats have the same pickup in the neck and middle, the difference in tone comes from the location of the pickups.
I still like the JB jr idea better.

Switch the middle and neck around and you'd have a killer Strat. The FastTrack2 is one of my favourite mini-buckers.
