I have a Gibson Les Paul Studio. At the moment I haven't made any modifications to it. I want to drop tune down to C# or C. I have a set of D'Adarrio heavy gauge strings ready to go (.012 .016 .020 .032 .042 .054). Will I have any trouble fitting the heavier gauge strings in the nut? I know intonation will definitely be an issue. Any tips on that besides the usual procedure of correction intonation?

Get a guitar with a longer scale length.
And Schaller strap locks
I have a sg that is usually tuned to c or c# and I currently use the ghs zakk wylde lo tune strings 011-070 and the nut and bridge had to be filed a bit but that was all done by a tech when i had it go in for a set up. you're strings arn't as heavy though so that may not be an issue. i think i heard as long as they fit in the groves fine without catching on anything they should be ok.
