do all of the seymour duncan pickups with normal pole peices have the option of metal covers? if not so, which do?

'59 neck and im not sure about bridge. probably pearly gates
both those are avail with covers
is the tone comprimised at all compared to uncovered? and how much extra are the covered ones?

Not at all. uses a non-porous material for their covers (German Nickel) so it does not affect the tone.
